How do I change the order and invoice prior to shipping?

We are getting closer to operational. The system accepts and processes orders and payments. Now we need to know how to change orders before they are shipped. There are many instances that this could happen: out of stocks, customer add-ons by phone or changes in options, shipping changes where we would like to charge less for shipping.
I do not see any way edit the order/invoice prior to shipping.
Are the customers credit cards charged when they place the order or upon shipping?

There are some limited changes that you can make. If you go to the View Orders screen, and next to the order you want to edit, click the small gear wheel, then click "Edit Order", you can make certain changes. There may be some changes that are not allowed based on certain payment processors.
