I have two domains here. They are both listed iunder domains, but when I go to edit the second one under website builder I can only find the first one.

Where or how do I do that? I only see an option to transfer a domain from another different provider

Click on Websites Manager, then click "Add New Website"

That only gives me a option for a ".homesteadcloud.com"

You have to give it a .homesteadcloud.com site name (every site on your account has a site name), then you can associate your domain to it.
